When you complete all four Shrines in the Great Sky Island region, the main story will proceed and you will finally be able to open the door in the Temple of Time. When you go through that door, there will be a ball of light to interact with. By touching it, a cutscene will ensue. You will pull out your Decayed Master Sword, and it will be given to Zelda. She is not on the same timeline as you. Hence, you will not have the broken Master Sword with you once you jump to Hyrule. However, as it’s always the case, you will eventually get the repaired version of Master Sword. But that will be far later in the game.
